He moved to Anorthosis Famagusta after two years, where he stayed for another two years. With Anorthosis, he won the Cypriot Cup in 2006–07 and the Cypriot First Division in 2007–08.

At the conclusion of the 2007–2008 season, he transferred to the Ukrainian team Metalurh Donetsk. Boa started his professional career in the Kuban area of Russia in 2009, making 25 appearances before moving back to Metalurh.

Boaventura returned to Cyprus on June 17, 2010, and he joined APOEL on a two-year deal.

With APOEL, William won the second championship of his career and helped the team win the 2010–11 Cypriot First Division. He participated in seven official UEFA Champions League games the following season with APOEL, helping the team advance to the quarterfinals of the tournament.

On June 6, 2012, he returned to Anorthosis Famagusta and signed a one-year contract with the team. Boa, however, was forced to retire in September 2012 at the age of 32 due to heart issues.
