Werner began his television career with ABC-TV in 1973, and in 1975, he advanced to the post of Director of East Coast Prime Time Development. He was appointed senior vice president of the prime-time development division in 1979, where he developed shows like Taxi, Mork & Mindy, and Bosom Buddies.

In 1980, he later left ABC-TV. After forming The Casey-Werner Company, he served as executive producer for films like A Different World, That 70s Show, and Grounded for Life, among others.

Then he collaborated with Marcy Carsey, Caryn Mandabach, Oprah Winfrey, and others to start Oxygen. Tom Werner and 14 additional investors paid $75 million to buy the San Diego Padres in June 1990.

Later, he was elected to the Executive Council of Major League Baseball, where he oversaw the MLB television contract negotiations.

His controlling interest came to an end in December 1994 when John Moores paid $80 million for an 80% stake, ending his ownership. However, until he sold it to Moores, Werner retained a 10% ownership interest in the company.

Werner was appointed chairman after winning the bid to purchase the Boston Red Sox with Larry Lucchino and John W. Henry. The three also acquired Liverpool F.C. in 2010, and Werner took over as chairman the following year after Martin Broughton.

The Red Sox Foundation, whose founding chairman is Tom Werner, has donated to several charities and offered 288 Boston public school students college scholarships.

The Red Sox Foundation and the Home Base Program at Massachusetts General Hospital were both started by Tom Werner. The group offers support to soldiers and their families who are suffering from traumatic brain injuries and post-traumatic stress disorder. Tom also gave $113,250 between 2016 and 2020 to Democratic candidates and causes.
